I had installed Fireman (a .sis based game from Digital Red). When I tried to uninstall it to make some space on my memory card, the removal of this program through Applications Manager failed repeatedly. So I tried to delete relevant files through FExplorer. The folder E: > System > Apps > Fireman refuses to get deleted. The application Fireman continues to be shown in Applications Manager on the memory card and it does not get removed. I know that the problem relates to a third party application. Still I need your help.

Try seeing if the file is tagged as 'read only' not sure if Fexplorer has that option, probably does :)
If not PcFileManger from Epochware does - and probably most others :)
