OK! I'll be the first...
I own both Aqua Calendar (AC) and Papyrus.
This really is no contest!
AC, which I used for a very long time over on UIQ, is a very complete - perhaps too complete - an application. For S60 users it completes the suite offering full PIM functionality and adding the ability to fully search your contacts dBase, a feature reprehensibly omitted in the applications included when you purchase and only included late in some non-officially released NOK search App.
If you want to do it on your S 60 phone and it regards scheduling, contact search or other personal information, Aqua Calendar is unparalleled. PERIOD.
That said, Papyrus offers a stunningly clear visual calendar that you cannot get to - graphically - with AC, despite AC's exponentially greater number of options....
So it is compromise as always:
For basic PIM applications a step up from base S60 3rd Ed and a clean presentation only, choose (IMHO) Papyrus.
If however, you want to maximize your phone's PIM capabilities and are unafraid of multiple, really multiple options....AND you can decide the options that work best for you, choose AC.
You not be disappointed.

How do these calendars save data, do they use the same calendar database as the native calendar application? If I use these applications, will I be able to synchronize my calendar against our SyncML server?

Thanks for the comparison article. As I wrote yesterday in a comment to the AquaCalender review, I'd really like to know how both calender apps compare to the built-in calendering applications that come with UIQ3 phones.

both papyrus and aquacalendar use the phone's calendar database so you can still synch as usual. All that these software do is provide an alternative UI on top of the calendar database to provide more features and better views of your appointements and tasks.
