been there , done that !! same thing happened to me after a firmware update I couldn't remove some older themes that I had installed earlier....

simply re-install the themes again, they will then show up under App. Manager, scroll to theme, click options -> remove

I had this problem. Re-installing fixed a few of the missing themes, but not all. For that you should try setting the theme, then setting a wallpaper and remembering the name of the wallpaper file (image01.jpg, for example). Then open up a usb mass storage connection, go in to the memory card on you pc and look for some folders with randomly numbered names. If 1 of those folders contains the wallpaper file you set you know that's a theme to delete, so just delete the folder off your memory card. I know that's all a bit vague but I can't remember where the folders were or anything. I'm sure I found the instructions on how to do it on these forums somewhere, probably under another phone that had the same problem... Good luck!
